Dear all,
I am trying to learn GSEA software tool and curently working on GEO dataset; GSE41586. When i downloaded the data and extracted it, I found many genes have duplicates as well as many gene scores/values were zero.
I wanted to know,
1. what is best way to remove duplicate row for gene names. Also, which gene names to removes; for eg: gene values is lower in one duplicate compared to others, etc.
2. Secondaly, some genes have all zero values for all conditions (3 biological replciates for control, 5-aza and 10-aza conditions). While some have zero values for 1 or 2 biological replicates. What is the best way to deal with these genes.

it is normal, that you have several genes with the same name. You should use all of them. If you find only one of several IDs with significant differences, you should be skeptical and should find the reason. Otherwise, if all or the majority of them are significant as well, then you are on a more secure side. If you have genes with really all zero values you could remove them from your data analyses or replace the value 0 with a small number 0.001 (that looks to be faster).

Even though I have never done this kind of a simulation before, I am pretty sure that Blender + a few extensions could help in setting up such a simulation. The 3D environment (in this case: the room) can be modelled quite easily in Blender. I did some research on a variety of softwares available and the features that they offer. Radiance seems to come out on top (not a very steep learning curve and seems to check all the boxes: shadows, material properties, reflections, etc).
So yeah Blender + Radiance could be a potential solution.

School health researchers can reduce bias by having multiple team members review and code the interviews independently and cross check for the mistakes, we would have zoom calls for the same , using software tools like Atlas ti (The web version gave independence of sharing the files with all the research team or Invivo also helps for systematic analysis, and by verifying emerging themes with stakeholders where possible (Creswell & Poth, 2018).
All the above explained are good practices for team based research work, in my case since it was scholar work, had to slog a little for feedback from outsiders or friend circles who are working on qualitative research work.

First, I haven't come across this transform often in many software tools (although I might have missed it). Instead, it is stated that rectification and RMS methods can also be used. I have come to the conclusion that the Hilbert transform might be more suitable if you need instantaneous amplitude and phase information or if you want to examine very subtle amplitude changes and instantaneous phase differences in the signal.

Hello!
I'm trying to build FCMs and implement real-world data (test data about my system behaviour) using the software tool FCM Expert.
When I try to import an .arff file into FCM Expert, I can find the file through the import UI (meaning, FCMExpert can recognize the file), but the respective line remains then grey and FCM Expert doesn't import anything, but neither does it produce an error notification.
Does anybody know why that happens and how I can fix the problem?

As Valerio Pampanoni mentions, these could be replicated in PowerPoint - if one has beyond expert level PowerPoint skills and very experienced with the dark corners of the PowerPoint interface. I have 30+ years experience with all sorts of graphic arts software and CAD, so although I could do it, and have at times done similar art, but only with a gun held to my head.
This isn't a negative on PowerPoint, it simply wasn't intended for this complexity. It would be far easier, even without much experience, to use a tool like Adobe Illustrator or the free Open Source application Inkscape ( https://inkscape.org/ ) - and that skill would be a very useful as you move forward in your career.
The big drawbacks coming immediately to mind are that PowerPoint has no 'Layers', so you can't lock or hide what you don't want selected as you work, PowerPoint has very weak ability to make and apply styles, very limited drawing tools, and the fatal flaw, if you intend on professionally publishing is it is wretched at importing external assets and exporting in pre-press quality formats (font handling, masking like those images inside of hexagons, etc.) for instance). I use Illustrator and Inkscape pretty much interchangeably.

I obtained a Rosetta score for my antibody-antigen complex (which is a ground truth since it is a stable structure and experimentally determined by Cryo-EM), so the total energy score equals to +628 (positive score). The thing is I calculated this score with the help of online docking server called "Rosetta Dock" or "Rosie" - https://rosie.rosettacommons.org/docking2, but I dont know how reliable it is...and is it a mistake by server, although I measured the energy quite few times?? I have been very fortunate to be involved with experimental watersheds, gauging streams and interacting at times with Official stream gauges, installing, measuring flow, data analysis, etc. In the US, the US Geological Survey is the preeminent agency for this work, and the US Forest Service and many Universities, and States set up their own experimental catchments, or specific needs for stream gauging, water balance, flood and drought estimates, and often rainfall and other meteorological associated data. The long term network of water based stations has been relied heavily upon. The guidance provided by USGS based on this information is extremely helpful, but as suggested by other commenters, hydrologic analysis may include other factors. My training, experience did not depend on flood models or software for the most part. It was more data based, observational and included site evaluations, such as for culverts, bridges or other crossings, evaluation of floodplain or flood prone areas for example. To the greatest extent, estimates of flooding had a strong relationship to watershed size, with considerations associated with physiographic area, topography and rainfall amount and frequency data. Presence of accumulations of large wood, signs of excess sediment or bedload, potential of landslides would be some of the considerations in assessing conditions. I would recommend if models are used, to try to validate them first with existing data available. If no data, when you drive your roads and highways, as you come by stream crossings, try to find when they were installed, have they failed or been overtopped/damaged, measure their size, use GIS or topographic maps to determine watershed size, aerial photos for land use, geology and soil maps, if you have time bankfull and floodplain cross section, any local information on past flood(s), etc. If you ever have a major flood, when travel is safe, drive the roads, looking for flood water marks, signs of culvert or bridge overtop with deposited debris, sediment, damage. Flood gauging high water can also be done with crest gauges. If culverts and bridges remain in place for many years or the structure lifetime, the local guidance is probably sufficient.

I am working on a meta-analysis on the volume measurement of pulmonary nodules by automatic software tools. I used I^2 to calculate heterogeneity between studies but I was advised to do funnel plots. The studies are either phantom based (artificial nodules) or coffee-break in vivo studies were the actual volume of the nodule does not change. This is because there is no gold standard for the in vivo volume, since after surgery the nodule is known to shrink.
to my understanding, funnel plots apply to sensitivity / specificity studies, and I am having a hard time understanding what that means in this particular case, since all nodules, do not change (I.e., no false negatives or true positives for growth).

I have done the quantum level calculations with Orca, now I need to fit the parameters for nonbonded buckingham/coulomb, bonded, angle bending, torsional, and improper fitting. I suggest you use GULP. It can calculate the properties of the structure and fit the MD potential and force field with the ab initio and experimental data. It supports many types of potential and forcefield. You can even mix the different potential and force fields if one kind of potential is not enough.

I am utilizing the software tool colandr (https://www.colandrcommunity.com/) in the screening process for a scoping review with a pretty short time-line. To extradite the ranking process of the AI I have made use of the boolean string supporting the AI learning.

These are for the purposes of meta-data and indexing, and not related to the search strategy." plus reading some guides on how to choose Keywords, I came up with the MESH-term synonyms of my own main terms. To that I then added some "concept" keywords from studies I am aiming for in my proposed rapid scoping review.
The problem I am having is, that I am aiming for a multitude of studies more, which are not solely represented by that array of keywords as e.g. studies with a developmental aspect or a service learning focus or evolving around internationalisation of curricula or something like a sabbatical for personal development! SO my question is, is there any theoretical tool for text/concept generation of keywords OR maybe are there even already some kind of software tools to that regard? Any directing will be highly appreciated! And for the ones, wanting to have a short look, I would be very grateful for any hints and tips on the actual protocol.

If I'm understanding your question right, I've had some success using noun phrase extraction using Python TextBlob (https://www.pythonprogramming.in/how-to-extract-noun-phrases-using-textblob.html).
Python NLTK is another option but involves a lot more reading and trial and error. TextBlob simplifies the process and from my experience gave better results.
Either way, you'll end up with a list of terms that you'll have to manually verify, but the code should do a lot of the work.

We are planning to undertake a clinical study that is centered around recording movement data from IMU sensors alongside video recordings of individuals. We aim to establish a ML model, which can predict mediation states based on motion of individuals. For this purpose, we would like to rate the motion/symptom profile of individuals every, say, 2 minutes on the video. We are looking for a platform, which can help us streamline this process. Ideally, it would display video and IMU data synchronised on the left, and on the right would allow a rater to enter labels in prespecified categories. Having spent some time on google, I can only find computer vision tools, which are not really what we are looking for.

Hi there, Is there any software tool or database to identify the entire 5' and 3' UTR regions of bacterial gene? I am aware that eukaryotic genes are clearly annotated in Ensembl and Genbank with these details. But unfortunately I couldnt able to find this information for bacterial genes. Your help on this would be very much appreciated. Many thanks in advance.

I had the same question, and I addressed it like this:
I looked for the target gene/transcript in NCBI, found the fasta sequence. This is in most cases the CDS of the gene. Then I doublechecked whether this gene HAS an additional 5'/3' UTR in the transcript. ENSEMBL has also a bacterial platform, which is great. For my target gene, the same sequence was found without additional UTRs. So I assume it just hasn't any (Which might be true for many genes, as it's polycistronic RNA).
But, if you have found a better solution, I'm very happy if you could share it.

Our task is to numerically invetigate cellular bilayer membrane. In order to numerically simulate behavior of biological complex membrane, we need to have initially constructed membrane. However, building of complex membrane models is no simple task and requires tested algorithms. Molecular dynamics simulations on simple mixtures (less than 3-4 lipids) can be performed using a self-assembly approach, however generation of initial state of bigger membrane requires large computational cost.
So we are looking for most suitable free software tool to generate pre-built biological bilayer membranes, which will be used in further numerical investigation by Molecular Dynamics.

Packmol is a free software for building initial Configurations for Molecular Dynamics Simulations and makes it easy to create ordered systems, such as lamellar, spherical or tubular lipid layers.

Somehow the qualitative topic for this question has gotten lost, since programs like SPSS, AMOS, and Minitab only apply to quantitative analysis.
But I'm not sure what the value is of people simply giving one-line statements about which is their favorite program. All of these programs do essentially the same thing, so the best approach is to look at the extensive online tutorials for each and decide which one matches your own preferences.

Hello
I am trying to simulate the HgCdTe based photodetectors using Silvaco Atlas software tool. I have found the electrical and optical characteristic for the same. Now I want to simulate it for determining the lattice temperature of the device. But during this the voltage cant be sweep from -2 V to 2 v with a step of 0.1 as it shows and error that "Not A Numbers found in currents. Simulator did not converge." 
Can anyone suggest me which model and parameters should I use to simulate the same. I am using lat.temp auger srh optr models.

Based on your profile information I think that, with lattice structures, you mean lattice structures built by additive manufacturing processes. Due to their usually complex geometry it is not recommended to simulate them using solid elements. Nevertheless, you could simulate such lattice structures using beam or link elements in nearly every finite element solver. OptiStruct for example comes with a built-in topology optimization of lattice structures. Other tools would be Abaqus, Nastran or Ansys.

It also depends on the kind of data that you're using, most of the already mentioned software focuses on text (though for example with Maxqda you can also analyse text as well as video). If you use images, particularly video, there is another range of software in addition to the ones already named, e.g. Transana, Videograph, Feldpartitur (latter two only in German, I think).
