Lets say I have 2 switches and 2-2 devices connected to each switch. Each device sends data to other devices in a cylic manner for example Device1 sends data at 100msec, device 2 at 200ms. So i want to calculate the required bandwidth for each device and switch if the data size sent is approx 2000bytes. So now in my simulation I have given bandwidth values of 10Mbps, but after certain period lets say after 1 minute of simulation.. switch buffer starts filling up and messages are getting droped. So in my conclusion i think bandwith is the problem because messages are not sent or accepted with required bitrates. So I want to calculate bandwith of each device and switch.

Dear researcher variant annotations can be produced by HaplotypeCaller available in gatk suit. Also you can try Mutect2 or VariantAnnotator. And for pathway analysis try KEGG Mapper.

The SARS-CoV-2 (Covid-19) coronavirus pandemic has increased the scale of citizens' use of the Internet, online platforms, communication, social networks, online messaging, and online videoconferencing platforms. This issue also applies to the academic community. As the a process has been transferred to e-learning, various staff meetings, chair meetings, conferences and symposia are also held remotely over the Internet using online videoconferencing platforms. Therefore, due to the pandemic, we are currently still communicating mainly or exclusively remotely via mailing, internet messaging, social networks, internet video conferencing platforms. As nowadays all these remote internet communication tools can also be used via smartphone, it is also a convenient form of communication. We can take the smartphone virtually anywhere with us and, being far from the university, we can remotely communicate and participate in various works, meetings, conferences, etc. from anywhere via a smartphone. So remote communication has many positive aspects.

Hi,
I'am using PopArt v 1.7 for creating haplotype network and i used DNASP for define my sequences. Then manually prepared NEXUS file with traits block and fed the file into PoPArt to generate MJ network. No errors found but it keeps loading for a long time.

are there any limitations?

It shouldn't take that long, some minutes at most. I think the program may be getting stuck because of the haplotype 11, which is very divergent (o simply misaligned). Try running again the analysis excluding it.

I read the 2010 article: The free-energy principle: a unified brain theory?
The 2010 Friston article seeks to model acquisition of knowledge by a human brain. Some of its assumptions follow (subject to my having missed understanding more than what I understood when I read the article). The brain seeks to apply inference to sensory perceptions in a way that is maximally efficient, or equivalently, uses the minimal amount of energy necessary to accomplish that purpose. The concepts of free energy and entropy from thermodynamics and statistical mechanics are adapted to apply to a model of how neurons seek to gain information. Part of the brain’s inference processes uses previously acquired data or information.
The 2009 article on A Theory of Intelligence that I mention in the question supposes that most of what an average person knows is learned from problems already collectively solved by society, forming society’s store of knowledge accumulated over (probably) hundreds of generations. The average person learns speech, how to write, counting, facts and methods of problem solving from society’s accumulated knowledge. Knowledge can be considered to consist of solutions to what were once problems that society, or some subset of society, obtained.
The 2010 Friston article inquires about the individual brain. The 2009 article the question refers to focuses on the a collection of networked brains; there being a network, statistical mechanics can apply.
The 2009 article asks how much greater is the problem solving capacity of society compared to the problem solving capacity of an average individual. For example, 350 million modern English speakers at about 1990 had about (an estimated)72 times more problem solving degrees of freedom. Since 72 degrees of freedom can be expressed as an exponent, the difference between the problem solving capacity of society compared to that of the individual is in effect 72 orders of magnitude (based roughly on the mean path length of a network as the base of a logarithmic function). The number 72 is obtained by developing the concept of network entropy.
The 72 orders of magnitude difference in favor of collective problem solving capacity compared to meager average individual capacity implies that the primary inference engine at work is possessed by society and moreover, possessed by the cumulative problem solving capacities of all human societies that ever existed. In fact, one may suspect that some of our collective knowledge might pre-exist speech and come from forbears pre-existing homo sapiens. While inference capacity that an individual brain has may guide that individual’s behavior, most knowledge is learned, and an individual brain as an inference engine is mostly involved in figuring out how to learn from knowledge that already exists.
The motivation to seek out a function like network entropy is based on a book called The Intelligence of Language that I mostly wrote in 2006 and published as an e-book on Kindle in 2016.

Hello,
In my experiment setup, I have different servers that host files with different sizes. The client downloads files continually and estimates the performance of each server by estimating the throughput. However, when I download a big file it shows higher throughput comparing small files.
My question, for a given server, how I can aggregate correctly the measured throughputs to have a single value that represents its performance.

One possible reason could be that many smaller files involve that mean TCP connection establishment and tear downs, while one largefile would have only one TCP establishment and tear down. So the overhead when having many small files is larger.

The value of these functions being provided at the edge rather than in the core implies that they are more valuable compute or data functions rather than networking. If you are looking at the cost base pricing model, I would expect the costs of Compute or the cost of Storage to be the dominant cost factor. The charging mechanisms to (profitably) recover those costs could vary significantly. Your question assumed multiple services, and there is no reason to assume all services have the same costs structure or charging models. These are services implying there is some human interaction involved with their invocation. Hence some sort of transactional charging models may make sense, or the cost could be absorbed into some sort of service subscription.

Hello,
I understand that your intention is to conduct a performance analysis of a routing protocol (correct me, if I'm wrong). Typically, this has two phases: Simulation Modelling and Data Analysis, which I will describe briefly and in the context of the question.
Simulation: Typically to attain precision, a discrete-event simulation framework is more preferable (like OMNet++, Pypdevs) but I will leave it up to you. However, you would need to explicitly configure the payload and *append the timestamp* at Tx and Rx. (cf. https://doc.omnetpp.org/omnetpp/api/classomnetpp_1_1cMessage.html). During data analysis, you can extract the timestamps and get the difference between delays.
Note: The performance and the metrics in your case, delay and jitter would be influenced by the dynamics of the network (traffic congestion, queuing delay, propagation delay,etc.). Hence, these aspects should be modelled carefully. Also, a load generator will be a key component in your simulation model. By inducing random load on the network, you can profile the protocol at different network behaviors. This would indeed increase the accuracy of your analysis, in terms of determining min/max latency.
Data Analysis: You would need to dump the payload or atleast the key features: Tx timestamp and Rx timestamp to compute the delay and jitter.
How many Iterations: Arguably, it depends on your modelling approach and the scale of time you use to measure delay. If you use discrete-event simulators and your timing precision is upto ns, you can simulate the entire network for 10 mins * 10-15 iterations. If you use continuous simulations, then the objective should be shifted from time to the number of packets; you can simulate the network until 100/500/10000 packets are delivered, in one iteration.
For Q1 and Q2: A better approach to describe these metrics would be to create a *Box Plot*. A box plot would precisely describe the targetted metrics, average delay (mean) and min/max delay (inter-quartile range).
For Q3: From the extracted timestamps, we can compute the cummilative difference. Next, we just compute the standard deviation.

I read the 2011 paper by Atkinson on phonemic diversity in May 2019. It had not occurred to me in 2008 or since that there might be a way to find a rate of phonemic change. So the Atkinson paper is very interesting. Unfortunately, I could not find a way to align Atkinson's ideas with those in the 2008 lexical growth paper and in the 2009 intelligence paper, mentioned in the question above. But I did find a 2015 paper, Detecting Regular Sound Changes in Linguistics as Events of Concerted Evolution (Hruschka et al) and was pretty amazed at some of their data. I have thus added a paper on phonemic and lexical change which might be of interest.

I have to agree with Jacek, the acceptance of IPv6 is no where near were we need to be. Most companies are using a dual stack ( IPv4 and IPv6) configuration until the push to fully IPv6, as a starting point. Especially IoT as Anatol has pointed out, but I am afraid that the current adoption rate is slow and like everything else in IT it will be an hurry up, we needed it yesterday, until we are all using IPv6. I would definitely recommend it over Cooja
Rather than provide you with list of differences, I'll give my view on the matter.
In my experience, running stuff developed in Cooja doesn't ever work in one go, except for really simple, really short stuff -- For any sizable project there are all kinds of problems that crop up and need to be resolved (and many cannot be). Also, if you learn Cooja there's a lot on the internals you need to learn that has no value later on in the industry.
NetSim has many libraries for various networking technologies (all layers of the stack) for which there is no equivalent in Cooja. (You have to pay for NetSim. But your school can get it at discounted price). NetSim has proven compliance with international standards, testing tools, validation tools, report generation, a much large community & user base, etc. etc. etc. There are also large code bases written in NetSim. There are professors, engineers, students, .. lots of people who know all the intricate details of NetSim.
So, my advice: If your school will pay for NetSim, buy NetSim and learn to use it properly. In the long run, it's a better decision. If you really can't get the money , then use Cooja.

As guest of honour in an alumni meeting of a business school I was invited to give a speech of about 15 minutes. It was organized in the large room of a hotel. There were about 150 alumnus/students in the room. While those in front were keenly listening, many of those at the back were interacting with old classmates whom they might have met after a long time. Some were even standing and talking. I am mostly uncomfortable in such an environment. I did not know whether to stop speaking by way of protest or continue speaking. There was another speaker who face a more severe problem than me in this regard. I am sure, those sitting in the front rows were enjoying as I could observe from their body language and interaction with some after the speech. Somehow, I kept speaking for about 15 minutes. When I told the organizers that it was their duty to make the audience behave in a disciplined way, they said that alumni does like to be so told so as we tried to do that in the past, and they say that they come there for networking with batch mates. I was wondering what are the options to the speaker in such a situation!

I think the situation is quite familiar . It becomes easy to control a large lae tire class but very difficult when such same age or may be senior guys are there . I also feel that the organisers have to take the responsibility of this. Let those not interested talk out of the room and continue with the ones who are attentive may be very few . @Hanane Saidi: please do not recommend NS2 for new work. That simulator has been deprecated over a decade ago.
This deprecation was for good reason, related to a number of performance issues and memory leaks. That alone is enough to use any other state of the art simulator, but results from NS2 are now widely considered unreliable, because the modules in NS2 obviously also have not evolved with time, and therefore recent improvements in MAC and PHY layers are not present in those modules.

Hi,
I suggest to build a proper miRNA target based resource for your own need. IPA is expensive and it has it's cons, but you can make the similar results with free databases as well, but it can be a bit time consuming.
Step 1. Find a database for miRNA targets - it depends on your preferences how sure you want to be at that the miRNA-target gene interaction is exist. Experimentally verified: Tarbase (http://diana.imis.athena-innovation.gr/DianaTools/index.php?r=tarbase/index), miTarbase (http://mirtarbase.mbc.nctu.edu.tw/php/index.php)
Predicted: TargetScan (http://www.targetscan.org), the MIRANDa algorithm using mciroRNA.org (http://34.236.212.39/microrna/home.do)
Step 2. Use the affected genes and bind them to pathway ontologies I prefer GO for it. Simplest tool for enrichment is GOrilla (http://cbl-gorilla.cs.technion.ac.il/), but DAVID is good as well. You have to check your background.
You can write a proper hypergeometric test in R or in python as well using UNIPROT GO annotation or the Broad institution MolSIgDB annotation (http://software.broadinstitute.org/gsea/msigdb).
Alternatively you can use a PPI/gene network to bind to your miRNAs and you can see e.g. which genes are interacting with each other. Possibly your miRNA there are more effective in that path.
For signalling Omnipath (http://omnipathdb.org/), Signor (http://signor.uniroma2.it/) , Rectome (https://reactome.org/), SignaLink (http://signalink.org/).
PPI and other: STRING (https://string-db.org/) , BIOGRID (https://thebiogrid.org/), IntAct (https://www.ebi.ac.uk/intact/) HAPPI 2 (http://discovery.informatics.uab.edu/HAPPI/) etc. Check the confidence of each data sources.
Reactome BIOGRID and Omnipath has clients, but I usually manually build each databases at my own computer and work with them as an iGRAPH object, but this is my perversion.
Step 3. Running a random walker around the network to find the affected nodes and then do a GSEA or a GO analysis on them. Do it only if you do not see anything from the previous step.
