Question

The human protein model predicted by AlphaFold2 is not completely passing Save Server (It is not clearing Verify3D), instead the mouse AlphaFold2 model is able to pass all tests.
Can the AlphaFold2 generated model be used to predict a human Model on Swiss Modeller?
Relevant answer
Answer
Yes, the AlphaFold2-predicted structure can be used as a template for model prediction in other software like Swiss-Modeler. While AlphaFold2 generally provides highly accurate predictions, it's not uncommon for models to fail certain validation tests like Verify3D, especially if there are local inaccuracies or regions with low confidence.
If the human protein model from AlphaFold2 is not completely passing Save Server checks, but the mouse AlphaFold2 model does pass, you can use the mouse model as a template in Swiss-Modeler to generate a new human protein model. Swiss-Modeler is a homology modeling tool that uses a template structure to model the target protein.
Here’s how you could approach it:
  1. Align the Sequences: Align the human and mouse protein sequences to ensure that the mouse model can serve as an appropriate template for the human protein.
  2. Upload the Mouse Model: Use the AlphaFold2-predicted mouse model as the template in Swiss-Modeler.
  3. Model the Human Protein: Input the human protein sequence in Swiss-Modeler to generate a new model based on the mouse template.
  4. Validate the New Model: After modeling, validate the new human protein structure using tools like Verify3D, Ramachandran plots, and other quality assessment servers to ensure it meets the required standards.
Using a validated mouse model as a template in Swiss-Modeler might help in overcoming issues faced by the human model generated directly by AlphaFold2.

Dear Sir/ Ma'am
When I am considering the human model with an antenna for simulation in CST then it is reflecting an error as
"Time domain solver does not support mesh size > 2 billion mesh cells in case of:
- secondary field monitors
Simulation cannot be started." (refer the attached image below).
Please help me. Thank you all in advance.
Relevant answer
Answer
The issue stems from the high number of meshes in your simulation. To rectify this, you can reduce the number of meshes by adjusting the mesh properties. Once you've made the necessary modifications, your simulation starts without any hindrance.

Hello,
I am aware of companies (e.g., Solutions IRB and Brany) that provide IRB approval for independent research conducted studies using human models but was hoping someone might be aware of such companies for non-human models.
Thank you in advance

Thank you both for your response. This group was recommended to me as a "for hire" IACUC option for animal model testing similar to the IRB "for hire" in human model testing options available for independent researchers

Question

The publicly released THUMS model comes with a standard output of nodal coordinates of certain anatomical locations. Since there has been an already established usergroup, I was wondering if there is a standard output template created with THUMS to output cross sectional forces and moments in different bones (esp the longbones) that could be used to predict the risk of injuries probabilistically ? I could define my own outputs but i was wondering if there is a standard template so the results could be compared across multiple groups.
Thanks!

I noticed that in many papers each author has a different human dummy to perform CFD simulation. However shouldn't this be standardize according to anthropomorphic data available?
Right now, I need a human model where I can make it sit and it doesn't need to be very complex.
For now I built the most basic I could using simple forms like squared shapes with fillets, but I would like to make more close to the reality.
What do you advise me to do ? I already searched grabcad but usually their measures are not according to anthropomorphic data.

I want to drive a human model with each joint's position only. And these joints' position is not in high accuracy. It's means that each bone's length is not fixed from the joints' position data. But the human model's bones' length are all fixed.
I've found that the Kinect SDK v1.8 would give each tracked joint's position and hierarchical rotation.I think the Kinect's tracking result for joint position isn't in high accuracy, too. And i think the joints' hierarchical rotation are calculated from joints' position. The XBox game shows that the Kinect's hierarchical rotation get a good result to drive a human model.
So,i want to ask how to get each joint's rotation with its position only?
Any idea is appreciated. Thanks a lot!
Relevant answer
Answer
Generally, animation file such as BVH has positional & rotational data for root joints while all other joints has only rotational data, i.e., rotations about X, Y and Z axes. First you have to convert the rotational data of all the joints to positional data in 3D space then you can drive human model based on this converted positional data in 3D.
Thanks.

I am doing a systematic review with in vitro and in vivo (animals and human models) studies about different treatments to improve bone remodelling.
I used to use, to describe the methodological quality of the selected articles, the PEDro scale and the guidelines of the Dutch Institute for Healthcare Improvement (CBO). PEDro scale assesses the risk of bias of RCTs to provide a global overview of internal validity of the studies. But this does not rate the external validity. For this reason it is necessary to determining the level of Evidence using the Dutch CBO Guidelines.
But, my questions is...these scales and guidelines, could be used in vitro studies too?or what other scales or guidelines should I use?
Thank you so much,
Relevant answer
Answer
Quality assessment for in vitro (or also mechanistic) evidence is a field that is currently investigated in detail. There are some tool out there already, which address reporting, risk-of-bias and methodological issues (or a mixture of these). Have a look at Samuel et al. ( ), who recently scoped the field. Maybe this will guide you to something useful?!

I want to model the human learning while operating a machine about which the human has a vague idea and then slowly picks up expertise in operating it. What are the techniques through which this can be done. Thanks in advance.
Relevant answer
Answer
I think Artificial Neural Networks is a good computational model of brain so that you can move towards modeling human learning model. But at this point, using one technique will be limited so you should create some kind of hybrid system including several techniques. As you can understand, I mean use of more than one Artificial Neural Networks. For example, you may need continuous and combinatorial optimization techniques to achieve some aspects of learning processes.

Hello everyone,
in some biomechanical papers, the center of volume of a body segment is assumed to be equal to the center of mass. Is anyone aware of studies that provide statistical data on the three-dimensional spatial difference between the center of volume and mass for different body segments in female and male subjects?
So far, I could find some information in a technical report [1] (page 68f) using cadavers. They measured the percentage of body segment volume proximal to the center of mass. The positional difference is estimated to be "two to three centimeters" proximal.
Thank you in advance for your input.

Hello Marcelo,
thank you very much for this paper. Actually, I also found it two days ago ;) It is the best paper on this topic I have found so far.
Lephart et al. compare the results of a uniform and a variable density model for two male cadavers with different somatotypes. Unfortunately, they don't seem to give the exact difference between the COM (variable density) and COV (uniform density) for the individual segments in the result tables. But in the discussion, they write that the difference is quite small ( <1mm average, 2mm maximum).
Best regards.

I am currently planning a longitudinal study looking at changes in inflammatory markers as a result of Mind Body Exercises. Is there any way to account for NFKB's oscillatory tendencies? I know modeling programs are under development to predict oscillatory frequencies and amplitudes, but I have no idea if a human model exists yet. I would love to be able to account for the variability in inflammatory profiles on both ends of the oscillation, thus being able to see an effect (if it exists) regardless of where in the phase I come in. Thanks!

However, an evaluation of these calculations did not take place after my knowledge up to now.

MARV is 5-7 days but the new strain of EBOV is hard to get a handle on and the the dynamics of transmission are different. The mean incubation period had been 12.7 but 2-3 days is probably closer with this strain. The issue being looked at from a hard fact is transmissibility during the afebrile phase and viremia at the onset on the initial vial budding. Suggestions?
