Changes to virus taxonomy approved and ratified by the International Committee on Taxonomy of Viruses in February 2015 are listed. Changes to virus taxonomy (the Universal Scheme of Virus Classification of the International Committee on Taxonomy of Viruses [ICTV]) now take place annually and are the result of a multi-stage process. In accordance with the ICTV Statutes, proposals submitted to the Executive Committee undergo a review process that involves input from the ICTV Study Groups (SGs) and Subcommittees (SCs), other interested virologists, and the ICTV Executive Committee. Reviewed proposals are then presented for ratification to the full ICTV membership by publication on an ICTV web site followed by an electronic vote. The latest list of approved proposals was prepared and presented on the ICTV online web pages by November 2014. This list of proposals was then sent via email on 20 January 2015 to the 146 members of ICTV, namely the ICTV Executive Committee Members, Life Members, ICTV Subcommittee Members and ICTV National Representatives. Members were then requested to vote on whether or not to ratify the taxonomic proposals (voting closed on 20 February 2015). This report lists the taxonomic proposals that were ratified by ICTV members. Note that by ICTV convention, all approved taxon names are italicized. The proposals are listed by Subcommittee, and then the file-name as posted on-line. For the first time, each proposal is formally cited so that a list of the authors appears in the References. This provides a means of acknowledging their efforts and also links to the specific proposal on the ICTV web site.

Abstract Changes to virus taxonomy approved and rati-

ﬁed by the International Committee on Taxonomy of

Viruses in February 2015 are listed.

Changes to virus taxonomy (the Universal Scheme of Virus

Classiﬁcation of the International Committee on Tax-

onomy of Viruses [ICTV]) now take place annually and are

the result of a multi-stage process. In accordance with the

ICTV Statutes, proposals submitted to the Executive

Committee undergo a review process that involves input

from the ICTV Study Groups (SGs) and Subcommittees

(SCs), other interested virologists, and the ICTV Executive

Committee. Reviewed proposals are then presented for

ratiﬁcation to the full ICTV membership by publication on

an ICTV web site followed by an electronic vote. The latest

list of approved proposals was prepared and presented on

the ICTV online web pages by November 2014. This list of

Roles of circRNAs in viral pathogenesis

Circular RNAs (circRNAs) are a class of non-coding RNAs with a covalently closed circular structure, lacking 5’-caps or 3’-poly(A) tails. They are relatively conserved, highly stable, and often exhibit tissue- or cell-specific production in eukaryotic cells. Based on the advances in sequencing technologies and bioinformatics, multiple reports have suggested that viruses and other microorganisms may encode circRNA-like molecules, providing new insights into the physiological and pathological roles of circRNAs. The innate immune system functions as the body’s primary defense mechanism against viral infections. It detects pathogen-associated molecular patterns (PAMPs) and activates signaling pathways to suppress viral replication and limit their spread. CircRNAs are involved in regulation of the host innate immune signaling pathways and play essential roles in viral pathogenesis. It has been shown that circRNAs can regulate gene expression by acting as miRNA sponges or protein sponges, or encoding small proteins in specific cases. For example, previous studies have revealed that circRNAs participate in the host antiviral immune response through the competitive endogenous RNA (ceRNA) network by acting as miRNA sponges. This review highlights research progress in the regulation and functions of host- and virus-encoded circRNAs in host-virus interactions, as well as their potential as diagnostic biomarkers and therapeutic targets in clinical applications.

In silico description of a new Amalgavirus in the Cannabis sativa transcriptome

Cannabis sativa has a variety of industrial interest products, such as phytocannabinoids, terpenoids, phenylpropanoids, acyl sugars, and fibers. Several described pathogens, including viral species, will impact the current green cannabis revolution. The recent sequencing of its genome and transcriptome, allowing the optimization and understanding of the production of the metabolite, are a relevant tool for viruses presence analyzing. Using the cannabis transcriptome and Data mining analysis, we describe the first amalgavirus infecting Cannabis, the Cannabis sativa amalgavirus 1 (CSA1). The plant amalgaviruses has nine species infecting relevant crops. Like the other genus members, this cannabis virus has approximately 3.5 kb with two partially overlapping putative open reading frames with the characteristic +1 programmed ribosomal frameshifting. Mainly detected in the male plant, the CSA1 mapped reads were present in the flower and leaf tissues. Nevertheless, the possible impacts of viral replication on host metabolism and the production of secondary compounds are unknown.

Background Senecavirus A (SVA) is a newly pathogenic virus correlated with the acute death of piglets and vesicular lesions in pigs. The further prevalence of SVA will cause considerable economic damage to the global pig farming industry. Therefore, rapid and accurate diagnostic tools for SVA are crucial for preventing and controlling the disease. Methods We designed multiple primer pairs targeting the most conserved region of the SVA 3D gene and selected those with the highest specificity. Nfo-probes were subsequently developed based on the highest specificity primer pairs. Subsequently, the recombinase-assisted amplification (RAA) reaction was completed, and the reaction temperature and duration were optimized. The RAA amplicons were detected using a lateral flow device (LFD). Finally, a rapid and intuitive RAA-LFD assay was established against SVA. Results The SVA RAA-LFD assay can be performed under reaction conditions of 35°C within 17 minutes, with results observable to the naked eye. We then evaluated the performance of this method. It exhibited high specificity and no cross-reaction with the other common swine pathogens. The lowest detectable limits of this method for the plasmid of pMD18-SVA-3D, DNA amplification product, and viral were 3.86×10¹ copies/µL, 8.76×10⁻⁷ ng/µL, and 1×100.25 TCID50/mL, respectively. A total of 44 clinical samples were then tested using the RAA-LFD, PCR, and RT-qPCR methods. The results demonstrated a consistent detection rate between the RAA-LFD and RT-qPCR assays. Conclusion The SVA RAA-LFD assay developed in our study exhibits excellent specificity, sensitivity, and time-saving attributes, making it ideally suited for utilization in lack-instrumented laboratory and field settings.

In vitro reconstitution reveals membrane clustering and RNA recruitment by the enteroviral AAA+ ATPase 2C

Enteroviruses are a vast genus of positive-sense RNA viruses that cause diseases ranging from common cold to poliomyelitis and viral myocarditis. They encode a membrane-bound AAA+ ATPase, 2C, that has been suggested to serve several roles in virus replication, e.g. as an RNA helicase and capsid assembly factor. Here, we report the reconstitution of full-length, poliovirus 2C’s association with membranes. We show that the N-terminal membrane-binding domain of 2C contains a conserved glycine, which is suggested by structure predictions to divide the domain into two amphipathic helix regions, which we name AH1 and AH2. AH2 is the main mediator of 2C oligomerization, and is necessary and sufficient for its membrane binding. AH1 is the main mediator of a novel function of 2C: clustering of membranes. Cryo-electron tomography reveal that several 2C copies mediate this function by localizing to vesicle-vesicle interfaces. 2C-mediated clustering is partially outcompeted by RNA, suggesting a way by which 2C can switch from an early role in coalescing replication organelles and lipid droplets, to a later role where 2C assists RNA replication and particle assembly. 2C is sufficient to recruit RNA to membranes, with a preference for double-stranded RNA (the replicating form of the viral genome). Finally, the in vitro reconstitution revealed that full-length, membrane-bound 2C has ATPase activity and ATP-independent, single-strand ribonuclease activity, but no detectable helicase activity. Together, this study suggests novel roles for 2C in membrane clustering, RNA membrane recruitment and cleavage, and calls into question a role of 2C as an RNA helicase. The reconstitution of functional, 2C-decorated vesicles provides a platform for further biochemical studies into this protein and its roles in enterovirus replication.

Nowadays canine adenovirus is uncommonly reported in India because of regular vaccination and is less notifiable comparing with other common viral diseases like canine parvovirus and canine distemper virus. Sometimes, longstanding clinical adult dog cases presented with leukopenia and elevated liver enzymes parameters even after treatment with other infectious causes make suspicious of other viral cause of disease. Here in this study, 50 suspected dogs presented to small animal clinics of Madras Veterinary College were screened for canine adeno virus (CAdV) with specific primers. Four cases exhibited positive amplification for CAdV-1 and further positive PCR products were analysed for sequencing. Sequencing results confirmed homology with specific canine adenovirus 1 sequences by BLAST analysis. Although the incidence rate of CAdV-1 in suspected cases is lower (8%), we cannot ignore the canine adenoviral infection in regularly vaccinated dog population. Further research is reviewed for causative factors and pathogenesis of canine adenovirus 1 infection

Taxonomic reorganization of the family Bornaviridae

Knowledge of bornaviruses has expanded considerably during the last decade. A possible reservoir of mammalian Borna disease virus has been identified, divergent bornaviruses have been detected in birds and reptiles, and endogenous bornavirus-like elements have been discovered in the genomes of vertebrates of several species. Previous sequence comparisons and alignments have indicated that the members of the current family Bornaviridae are phylogenetically diverse and are not adequately classified in the existing bornavirus taxonomy supported by the International Committee on Taxonomy of Viruses (ICTV). We provide an update of these analyses and describe their implications for taxonomy. We propose retaining the family name Bornaviridae and the genus Bornavirus but reorganizing species classification. PAirwise Sequence Comparison (PASC) of bornavirus genomes and Basic Local Alignment Search Tool (BLAST) comparison of genomic and protein sequences, in combination with other already published phylogenetic analyses and known biological characteristics of bornaviruses, indicate that this genus should include at least five species: Mammalian 1 bornavirus (classical Borna disease virus and divergent Borna disease virus isolate No/98), Psittaciform 1 bornavirus (avian/psittacine bornaviruses 1, 2, 3, 4, 7), Passeriform 1 bornavirus (avian/canary bornaviruses C1, C2, C3, LS), Passeriform 2 bornavirus (estrildid finch bornavirus EF), and Waterbird 1 bornavirus (avian bornavirus 062CG). This classification is also in line with biological characteristics of these viruses and their vertebrate hosts. A snake bornavirus, proposed to be named Loveridge’s garter snake virus 1, should be classified as a member of an additional species (Elapid 1 bornavirus), unassigned to a genus, in the family Bornaviridae. Avian bornaviruses 5, 6, MALL, and another “reptile bornavirus” (“Gaboon viper virus”) should stay unclassified until further information becomes available. Finally, we propose new virus names and abbreviations when necessary to achieve clear differentiation and unique identification.

A new family of viruses named Sphaerolipoviridae has been proposed recently. It comprises icosahedral, tailless haloarchaeal viruses with an internal lipid membrane located between the protein capsid and the dsDNA genome. The proposed family Sphaerolipoviridae was divided into two genera: Alphasphaerolipovirus, including Haloarcula hispanica viruses SH1, PH1 and HHIV-2, and Betasphaerolipovirus, including Natrinema virus SNJ1. Here, we propose to expand the family Sphaerolipoviridae to include a group of bacteriophages infecting extreme thermophilic Thermus thermophilus and sharing a number of structural and genomic properties with archaeal sphaerolipoviruses. This new group comprises two members, lytic phage P23-77 and temperate phage IN93, as well as putative members P23-72 and P23-65H. In addition, several related proviruses have been discovered as integrated elements in bacterial genomes of the families Thermus and Meiothermus. Morphology of the virus particles and the overall capsid architecture of these bacteriophages resembles that of archaeal members of the Sphaerolipoviridae, including an unusual capsid arrangement in a T = 28 dextro lattice. Alpha- and betasphaerolipoviruses share with P23-77-like bacteriophages a conserved block of core genes that encode a putative genome-packaging ATPase and the two major capsid proteins (MCPs). The recently determined X-ray structure of the small and large MCPs of P23-77 revealed a single beta-barrel (jelly-roll) fold that is superimposable with the cryo-EM density maps of the SH1 capsomers. Given the common features of these viruses, we propose to include the so far unclassified P23-77-like bacteriophages into a new genus, "Gammasphaerolipovirus", within the family Sphaerolipoviridae.

To date, most members of the Siphoviridae family of bacteriophages remain unclassified, including the 46 staphylococcal phages for which the complete genome sequences have been deposited in public databases. Comparative nucleotide and protein sequence analysis, in addition to available data on phage morphology, allowed us to propose three new phage genera within the family Siphoviridae: "3alikevirus", "77likevirus" and "Phietalikevirus", which include related phages infecting Staphylococcus aureus and Staphylococcus epidermidis. However, six phages infecting S. aureus, Staphylococcus pasteuri, Staphylococcus hominis and Staphylococcus capitis strains remain to be classified (orphan phages). Overall, the former phages share morphological features and genome organization. The three groups have conserved domains containing peptidoglycan hydrolytic activities clearly identified as part of tape measure proteins ("3alikevirus" and "77likevirus") or as individual virion-associated proteins ("Phietalikevirus"). In addition, bacteriophages belonging to the genus "3alikevirus" share closely related DNA-processing and packaging proteins, while bacteriophages included in the genus "Phietalikevirus" encode specific tail proteins for host interaction. These properties are considered distinctive for these genera. Orphan phages seem to have a more divergent organization, but they share some properties with members of these proposed genera.

In this paper, we investigate the convergence behavior of discontinuous Galerkin methods for solving a class of delay differential equations. Although discontinuities may occur in various orders of the derivative of the solutions, we show that the m -degree DG solutions have (m+1)(m+1)th order accuracy in L∞L∞ norm. Numerical experiments confirm the theoretical results of the methods.
