My team carried out a theoretical experiment which generated probability matrix with values such as 0/36 and 0/12 and so on. These probabilities are independent of each other and not from the same experiment. How can I account for this while creating a mathematical model? 
Do I have to perform normalization of some sort?
What software should I use for this purpose?
FYI, My data consist of probability matrix of protein A, B, C, D, E Mutating into A, B, C, D
