I have genotyped some Y-linked biallelic SNPs. Then, how can I analyze the HWE for these SNPs? 
I have read some articles published. Some did not mention the HWE for Y-linked variants. Some have include both autosomal and Y-linked varaints. But only showed the HWE for autosomal variants. Have not find the result for Y-linked SNP.
