I am trying to calculate protein-ligand contacts (especially hydrophobic interactions) in the allosteric site of a GPCR. Thus, could you suggest a tool that I can use free of charge, except Desmond MD, to identify interactions such as H-bonds, hydrophobic, ionic, and salt bridges of binding site residues between a protein and a ligand throughout the simulation?

I am starting to learn computational chemistry and would like to look at pdb files of some simple molecules. I know usually xyz files are enough for representing these simple molecules, but I need them more for understanding how the file format works. Does anyone know where can I acquire these files?

Hello everyone.

As you know, we can download 3D structures of molecules from PubChem. On the other hand, there is a wide range of molecular docking software, such as discovery studio and maestro, in which we can prepare our interest molecule in 3D format. When I compare the RMSD of the molecule that I downloaded from PubChem with a molecule that has been prepared by maestro there is a bit difference between them. Now, which structure should be a reliable reference for me?

Are PubChem 3D structures more accurate than other 3D structures optimized by different software?

I just want to make sure that preparing ligands using maestro give me precise structures.

Any help is highly appreciated.

I have done homology modeling using i-tasser. I have successfully done docking for one of protein but after that it is showing error and empty files for rest of them. Same problem with ClusPro.

I am doing molecular dynamics simulation using gromacs for protein-ligand interaction. The simulation is going well. However, the crystal structure of protein have ANISOU instead of ATOM (shown in figure below). I wonder whether I need to rerun the simulation after remove the ANISOU from PDB.

I am simulating a protein-protein complex and have placed the complex in a minimal water box with 15 Angstroms of distance from the end of the box. Now that I have completed the simulation, I ran RMSD analysis using the following script:

When checking the results, the RMSD starts off at a reasonable 1-2 Angstroms, but then rapidly and randomly increases to over 10 Angstroms (image attached).

Watching the simulation on VMD, I can see that initially the protein is located in the center of the water box. However, as the simulation proceeds, the protein goes to the edge of the box and then appears on the other side. This seems to coincide with the very strange RMSD results.

Is there a way to ensure that the protein does not leave the center of the water box? Or do I need to modify my RMSD script in some way to prevent these strange results?
