If you are doing 2 transfections is it because you are dealing with a long lived protein, which is harder to knock down? If so I believe before you do double hit with the lipofectamine, try to verify if the knock down works at 48 to 72hrs post transfection. If you are transfecting 2 siRNA I would do as J Phipps recommended: a mix of the 2 siRNA. I also have a procedure where I transfect, and after transfection I starve the cells either to stimulate with a growth factor or to induce cell death. I have noticed it is better to wait 24hrs post transfection to let the cells recuperate from the transfection stress, otherwise you will definitely observe effects due to all the handling. As an example, I am measuring apoptosis and my baselline goes way up if I don't give a "rest period" to the cells. You need the controls mentionned above, the rest period, and I agree with Phipps try to mminimize the manipulations

Getis-Ord General G (Spatial Statistics) is a High/Low Clustering tool which measures concentrations of high or low values for an entire study area. I would suggest the capture of apoptotic semen then subjecting them to 50 nm or less magnetic particles coated with dyed compounds and see if the nanoparticles are taken in by the sperm. Just one comment on Elia's note: While the use of an absolute standard curve is accepted as the most reliably form of qPCR quantification, I need to clarify that is not the only way to estimate amplification efficiency. An alternative way would be to use the amplification curve profile (see for example package qpcR in R and associated papers). Once you have those individual curve amplification efficiency, it is easy to integrate them into, for example, a linear model analysis (see supplementary material of our paper: http://www.ncbi.nlm.nih.gov/pubmed/19422910).
