However, like EMSA, this method is no longer acceptable because we have ChIP that directly demonstrates protein and DNA binding. In my opinion, it is not about new or old, it is about whether a certain method and experimental design explain the problem directly and appropriately.

Probably the best tool out there, but it's a little tricky to install. MemoQ is a cheap and very good commercial alternative. However, you have to purchase access to the Google API (it is not expensive). If you just want to translate individual documents online and not spend money on the API, there is no better tool than Google Translator Toolkit: http://translate.google.com/toolkit Wordfast has a similar product (www.freetm.com), but it is not as good.     usually for best reproducability and accuracy I would use a DNA extraction KIT. The body fights to maintain genetic stability and HIV has every trick in the book to get around being wiped out by the immune system. The two cell binding proteins which make up gp? bind to the CD4 receptor on the T4 cell which mormally binds to an MHC2 receptor on an an APC (antigen presentation cell). So, is the virus mimicking an MHC2 and is the hypervariable loop mimicking a constantly changing epitope. Is there a way that the shape of the loop can be regulated in some way. In Nature the virus wouldn't enter the bloodstream via a lesion and as a T4 trophic species. It would infect dendritic cells in the mucus of the vagina, say. Within the dendritic cell it undergoes mutations perhaps controlled by the dendritic cell, thereby exposing the virus to the genetics of the organism and coding it accordingly. It escapes from the dendritic cell as a macrophage trophic species, undergoes more exposure and modification. Finally it escapes as a T4 species coded so as to mutate the hypervariable loop relevant in some way to the evolution of the organism. The T4 cell it infects will not be killed by the infection, but act as a factory producing soluble VPR protien which is shed into the bloodstream to bind to specific T4 cells and switch on apoptosis in these cells. All this process is very tightly contolled in pristine wilderness undergoing change. This is just the start and a teaser to get the ball rolling, Now I'm gonna poke around in another topic, maybe among the shrinks. Phew!!
