Parallel optimization and genotyping of multiple single-nucleotide polymorphism markers by sample pooling approach using cycling-gradient CE with multiple injections

ABSTRACT Increasing importance of single-nucleotide polymorphisms (SNPs) in determination of disease susceptibility or in prediction of therapy response brings attention of many molecular diagnostic laboratories to simple and low-cost SNP genotyping methodologies. We have recently introduced a mutation detection technique based on analysis of homo- and heteroduplex PCR fragments resolved in cycling temperature gradient conditions on a conventional multicapillary-array DNA sequencer. The main advantage of this technique is in its simplicity with no requirement for sample cleanup prior to the analysis. In this report we present a practical application of the technology for genotyping of SNP markers in two separate clinical projects resulting in a combined set of 44 markers screened in over 500 patients. Initially, a design of PCR primers and conditions was performed for each SNP marker. Then, optimization of CE running conditions (limited just to the proper selection of temperature cycling) was performed on pools of 20 DNA samples to increase the probability of having each of the two allele types represented in the sample. After selecting the optimum conditions, screening of markers in patients was performed using a multiple-injection approach for further acceleration of the sample throughput. The rate of successful optimization of experimental conditions without any pre-selection based on the SNP sequence or melting characteristics was 80% from the initial SNP marker candidates. By studying the failed markers, we attempt to identify critical factors enabling successful typing. The presented technique is very useful for low to medium sized SNP genotyping projects mostly applied in pharmacogenomic research as well as in clinical diagnostics. The main advantages include low cost, simple setup and validation of SNP markers.

    ABSTRACT: FOXP2, the first gene known to be involved in the development of speech and language, can be considered to be, a priori, a candidate gene in schizophrenia, given the mounting evidence that the underlying core deficit in this disease could be a failure of structures relevant to normal language processing. To investigate the potential link between grey matter concentration (GMC) changes in patients with schizophrenia and the FOXP2 rs2396753 polymorphism previously reported to be associated with hallucinations in schizophrenia, we analysed high-resolution anatomical magnetic resonance images of 40 genotyped patients with schizophrenia and 36 healthy controls, using optimised voxel-based morphometry (VBM). Here we show that the common SNP rs2396753 (C>A) gene variant of the FOXP2 gene has significant effects on GMC in patients with schizophrenia, within regions of the brain known to be affected by this disease. Our data suggest that GMC reductions in schizophrenia may be driven by C allele carriers of the FOXP2 gene variant.

    ABSTRACT: Souhrn Cíl: Růst prostatických buněk závisí na hladině aktivního testosteronu, který je již v nízkých dávkách významným tumor promo- torem. Sledování aktivity genů zapojených do regulace syntézy testosteronu má proto význam pro výzkum mechanizmu vzniku a proliferace nádorových buněk prostaty. Hlavním záměrem prezentované studie bylo zjištění výskytu a frekvencí nejvýznamněj- ších jednonukleotidových polymorfizmů skupiny genů syntetické dráhy testosteronu v české populaci u pacientů s karcinomem prostaty. Metodika: Do studie bylo zařazeno celkem 237 pacientů s karcinomem prostaty a 229 kontrolních osob s klinicky ověřenou dia- gnózou benigní hyperplazie. U každé osoby bylo provedeno vyšetření sady 30 jednonukleotidových polymorfizmů z DNA získané z periferních lymfocytů. Výsledky: Získané frekvence výskytu polymorfních alel se mezi skupinou pacientů s karcinomem a pacientů s benigní hyperpla- zií u většiny markerů výrazně neliší. Nadějným výsledkem je však identifikace markeru SR-49B (dbSNP ID rs4952219) v genu SRD5A2, u kterého byl zjištěn statisticky významný rozdíl poměrů jednotlivých alel i jednotlivých genotypů při srovnání sledované a kontrolní skupiny. Diskuze: Polymorfizmus SR-49B má potenciál pro odhad vrozené predispozice výskytu karcinomu prostaty. Žádný z ostatních sledovaných markerů takovou asociaci nevykazuje. THE INCIDENCE RATE OF CONGENITAL DNA POLYMORPHISMS OF GENES OF TESTOSTERONE SYNTHESIS PATHWAYS IN A POPULATION OF CZECH PATIENTS WITH PROSTATE CANCER Abstract Aim: Prostate cell growth is dependent upon the level of active testosterone which, even at low levels, is a significant tumour pro- moter. Thus, monitoring the activity of the genes involved in the regulation of testosterone synthesis is of relevance for investigating the mechanism of prostate tumour cell origin and proliferation. The main goal of the present study was to determine the incidence rates of the most significant single nucleotide polymorphisms of genes of testosterone synthesis pathways in a population of Czech patients with prostate cancer. Methods: The study included a total of 237 patients with prostate cancer and 229 controls with a clinically confirmed diagnosis of benign hyperplasia. Each person underwent an examination of a set of 30 single nucleotide polymorphisms from DNA obtained from peripheral lymphocytes. Results: The incidence rates obtained on polymorphic alleles did not differ significantly in most markers between the group of cancer patients and the group of patients with benign hyperplasia. However, a promising result is the identification of the SR-49B marker (dbSNP ID rs4952219) in the SRD5A2 gene in which a statistically significant difference of the ratios of individual alleles as well as of individual genotypes was found when the two patient groups were compared. Discussion: The SR-49B polymorphism has the potential to predict a congenital predisposition for developing prostate cancer. No such association was detected in any of the other markers observed.

    ABSTRACT: We examine if there are genetic and environmental differences between mothers of singleton and multiple pregnancies in a sample of African-American mothers. We focus on genomic areas suggested to increase or decrease the odds of multiple pregnancies. We computed the odds ratio (OR) and the 95% confidence interval (CI) for each SNP unadjusted or adjusted with smoking. SNPs' allelic differences between mothers of multiple pregnancies and singletons were also tested using Fisher's exact test. We considered additive terms for the SNPs' genotypes, smoking, and a multiplicative interaction term of two selected SNPs' genotypes. We found significant interactions between smoking and SNPs of the CYP19A, MDM4, MTHFR and TP53 genes which correlated with higher odds of twinning. We also found a significant interaction between SNPs at the TP53 (rs8079544) and MTHFR gene (rs4846049), where the interaction between the homozygotes (TT for rs8079544, GG for rs4846049) correlated with lowered odds of multiple pregnancy. We provide a mechanistic explanation and preliminary evidence for previous reports that mothers of twins are more likely to have smoked, despite seemingly conflicting evidence for the fertility-reducing effects of nicotine. Nicotine, as an aromatase inhibitor, inhibits estrogen synthesis and may allow for greater production of gonadotropins. While smoking may have deleterious effects on fertility across many genotypes, in women of specific genotypes it may raise their odds of producing twins. TP53 involvement suggests the necessity of future work examining relationships between women who bear multiples and cancer risk. Am. J. Hum.
