If your NMR system is using autogain it will be difficult to compare spectra. Because NMR is essentially an nuclei counter, for two samples with the same number of scans the signal will be proportional to the number of nuclei at a particular chemical shift for the sample in the observable region of the NMR probe. You can directly compare the first N scans where N is the lower number of scans for the two samples. Also, the signal strength is proportional to the number scans, and by analyzing the signal strength for 1,2,4,8,16... scans you can come up with a relationship for number of scans vs. the integrated area of the signal.Following
